CF Life Science Computing
The facility provides support to FLI scientists when the analysis of experimental data requires complex algorithms, advanced statistics or high performance computational power for processing. Often, this is the case for large scale omics data generated by work of other Core Facilities (CF Next Generation Sequencing, CF Proteomics, or CF Functional Genomics). Towards computational resources, the facility maintains a Unix-based infrastructure and several software services for institute-wide use. Moreover, the facility offers custom bioinformatics and statistical analysis of research data as a service. In addition, research data management, not only of omics data, is supported by the operation of relevant software and databases as well as training and consultation on all related topics.
Computational Systems:
- Operate network of Unix clients, servers and storage units; support computational users
- Maintain community software, e.g. SGE, RStudio, GitLab
- Web hosting of scientific resources, e.g. Jena3D Viewer, Nothobranchius Genome Browser
Scientific Software Services:
- Operate central documentation software, e.g. Electronic Laboratory Notebook (ELN), long-term Data Archive (fliDA), animal databases
- Consultation for needs in scientific software, including custom developments
Bioinformatics & Statistics:
- Bioinformatics analyses on client's experimental data, in particular:
- Differential expression analysis of omics experiments
- Chromatin state experiments, e.g. ChIP-seq, ATAC-seq, CUT&Tag
- Gene set / pathway enrichment analysis and effect modeling
- Further directions upon requests
- Consultation and training on bioinformatics and biostatistics
Research Data Management (RDM):
See also a separate descriptions on "RDM" and "Data Stewardship".
- Optimize interoperation of electronic documentation systems (ELN, fliDA, databases) and coordination with experimental workflows
- Provide support and training in RDM, including data management plans
- Implement Research Data Management at different stages of experimental cycles; connect workflows to existing electronic resources
- Expression analyses of human, mouse, fish, fly and nematode RNA and protein samples
- Development of software tools for expression and mutation analysis, e.g. scRNA-seq, time series models
- Organization of special interest group meetings for statistics and R scripting (R Club)
- Network the bioinformatics community at FLI
To initiate a service project, please, contact us (karol.szafranski@~@leibniz-fli.de) with a description of your request. Users from external institutions are also entitled to submit requests and will be considered if they align with research goals of the CF or FLI.
For questions regarding research data management, you can directly contact Jeanne Wilbrandt (jeanne.wilbrandt@leibniz-fli.de).
